The origin story is somewhat altered

When Bay spoke of initial plans for his movie and the potential of giving the heroes an extraterrestrial origin, fans, including some of the cast of the original 1990 film, were in an uproar. If the turtles were to be given an alien heritage, the entire mythology would have to be altered completely. Kevin Eastman, co-creator of the Teenage Mutant Ninja Turtles film, did admit the ooze that altered Leonardo, Donatello, Michelangelo, Raphael and Splinter does have an alien origin, but thankfully Bay listened to the fans and decided to stay true to the story that everyone knows…after we buried him on the forums. Though there will be adjustments to the origin story that involves the characters of April’s father and Eric Sachs.
